If Nihcolas II wed Margaret of Prussia by never noticing Alix

will Wilhelm II prevent the war for his sister?

Can the avoid war until Russia industrializes preventing Russian revolution ?

Well, just about any bride besides Alix would be an improvement for the stability of the Russian monarchy, but I doubt that it would be enough to stop a war altogether. After all, the British, German, and Russian monarchies were already related, and that didn't stop their nations from coming to blows.

Nope. By the time of WWI Russia was in a position where it politically couldn’t back down in the face of Austrian aggression in the Balkans yet again, and Germany couldn’t politically back down backing Austria yet again. At most you might get a delay until the next big crisis in the Balkans, but that won’t take long.

This choice will however make Nicholas letting his wife run the empire while he’s off fucking up at the front even more disastrous.

Well it would sidestep Rasputin so probably helps Russia. Having a son without haemophilia would also help a lot. However just getting Nicholas being able to marry her would need a POD that would virtually assure as a side effect Germany and Russia were closer than OTL. So it all depends what that POD is.

Well not if everything otherwise stays the same, but that's extremely unlikely, because everyone will have rather diffrent incentives.
