Wouldn't John III of Portugal be likelier?
not really. The Portuguese match was agreed because Karl V refused to marry Isabel of Portugal. In this scenario, Fernando VI marries Isabel. Max and Aunt Margarethe would be in charge of Eleonore's marriage. However, once Karl V dies, that sort of scuppers the idea of Max being able to get his grandson elected as emperor (Karl V was a long shot the princes were willing to accept because he was born in Ghent, no way are they going for Fernando). Which means he might start making "contingency plans". Eleonore is too old for Lajos II, too important for Sigismund the Old. Her main "options" would be either Antoine of Lorraine (in the idea of uniting Upper and Lower Lorraine), Max's nephew, Wilhelm IV of Bavaria or Friedrich III of Saxony- and don't count Ludwig V of the Palatinate out either. Max will, in all likelihood, marry Anne of Hungary here, and hope to produce another son (who'd inherit Austria, but be too young for an imperial election unless Max makes it to the 1530s).

Fernando will inherit Burgundy, but how much time he'd spend there is debatable.

As Bohemia & Hungary had no access to the Baltic Sea (thus Denmark was neither potential ally nor rival) Danish match made more sense for Alexander than for Vladislaus.

That is my way of thinking as well. And the Low Countries can be given to a second son of Ferdinand and Isabella in this case. Or if Eleanor and Antoine claims it all for themselves.

France can do very little against a previous engagement AND without the OTL defeat of Brittany (who here will NOT happen). And England would NOT have Brittany as the Prince of Wales would not be the heir of Brittany. If anything France will push for a shift of the engagement from Edward to Richard for keeping the two countries divided (Brittany would agree to it and also England)

not really. The Portuguese match was agreed because Karl V refused to marry Isabel of Portugal. In this scenario, Fernando VI marries Isabel.
Karl had offered Eleanor for John after his arrival in Spain. Portugal put the Karl/Isabel match as not negotiable condition for agreeing to the John/Eleanor and so both matches were abandoned and shortly after Eleanor married Manuel.
Max and Aunt Margarethe would be in charge of Eleonore's marriage. However, once Karl V dies, that sort of scuppers the idea of Max being able to get his grandson elected as emperor (Karl V was a long shot the princes were willing to accept because he was born in Ghent, no way are they going for Fernando). Which means he might start making "contingency plans". Eleonore is too old for Lajos II, too important for Sigismund the Old. Her main "options" would be either Antoine of Lorraine (in the idea of uniting Upper and Lower Lorraine), Max's nephew, Wilhelm IV of Bavaria or Friedrich III of Saxony- and don't count Ludwig V of the Palatinate out either. Max will, in all likelihood, marry Anne of Hungary here, and hope to produce another son (who'd inherit Austria, but be too young for an imperial election unless Max makes it to the 1530s).
More likely she would be initially too young for Sigismund (and unavailable, being destined to England first)
Fernando will inherit Burgundy, but how much time he'd spend there is debatable.
Eleanor could get it after Charles‘ death. I think who would be better killing off Charles around 1510.
With Eleanor already engaged or married elsewhere (and/or Duchess of Burgundy) Christian is likelier to look to Mary Tudor as wife (unless she married Maximilian) or some other german princess
