Alfonso, Prince of Portugal (1475-1491) m. Isabella, Princess of Asturias (1470-1510) [1]
1) Alfonso VI, King of Portugal (1491-1556) m. a) Katherine, Infanta of Aragon and Castile (1485-1536) [2], b) Madeleine, Princess of France (1520-1560) [3]

[1] She won't die in childbirth here and she decides to live longer for her child.
[2] Arthur died in the beginning of 1501
[3] Portugal is generally warmer than Scotland, so I presume Francis is less hesitant to marry her there...

I think he'd marry someone else other than Catalina, but does she have a son with him?

Isabella would have little reason for dying if she had been pregnant by Alfonso…
Madeleine was already dying at the time of her marriage to James V so she would die as OTL (she was killed by the tuberculosis of which she was already ill before her 15th birthday not by the Scottish climate)

Marguerite de Angouleme?
More likely to end as Duchess of York… She is only a junior princess unless Francis (who is born after the POD) became King and you will need both Charles VIII and Louis XII dying without sons for that (and they will both make different matches than OTL here)

The only other options I can think of are Bourbons (Princesses of the Blood) or one of the Auvergne Sisters.

I doubt who the Duke of Brittany will marry a junior french princess at all, when he can do better. A french match for him is a surviving Anne or Isabelle of Lorraine, Charles VIII’s ATL eldest daughter, maybe Catherine of Navarre. Madeleine de la Tour work nicely for Edmund l

his late wifes sister? Isn't there anyone else Henry could marry?
It had to be done to secure the goodwill of the edwardian yorkists who helped put henry on the throne. if anything happens to baby arthur, at least the next kid in line will also carry the blood of edward iv. and a man marrying his late wife's sister wasn't uncommon among european christian royalty.

Anna of Navarre and Magdalena of Navarre (If she lives) would be available

Anna is a dwarf and Spain would not allow her to marry.
I believe you, but source? I never heard of a royal born dwarf other than Vittorio Emmanuel's son.

A surviving Madeleine will marry where Ferdinand II of Aragon want
Hmm. I would suggest Luisa Borgia because she's an heiress, but because of her father's reputation... I doubt it.

May I suggest Anne d'Alecon?
