WI: The Tupac Amaru Rebellion wins out

What if the Tupac Amaru Rebellion beats the Spanish in South America? They had conquered most of modern day Peru along with large chunks of Bolivia, Chile, and Argentina before their leader was killed and it just kinda blehed out.

If they captured Cuzco, they would have pretty much achieved their goal. Not too long later, it's going to fall apart and Spain either gets them back or you have an earlier Latin American independence, which would also go much better.

Although Tupac Amaru was an indigenous movement never sought independence from Spain .. actually, in all documents, demonstrating their loyalty to the King of Spain. The rebellion was against local authorities.
For an Indian was inconceivable (unthinkable) rise against El Rey or like they called him "el Tataita".

Hmm. This sounds suspiciously like how the American Revolutionaries professed their loyalty to George III, initially.

Can the King of Spain politically afford to accept their professed loyalty?

I would think not, wouldn't the deposed local authorities have far more connections with and advocates in Old Spain, New Spain and New Granada?

Kings being indifferent to rebellions, even those that formally declare loyalty to them, generally doesn't happen, because it would hollow out al their real power.

If they did gain their independence would the Spanish or indeed anyone else manage to conquer it a second time round?

Everyone that matters will be busy-ish with stuff like French armies swarming around Europe raising freedom trees everywhere in fairly short order, unless you imagine that the Qing court might be interested.
The effects however would be interesting.
