The Battle of Tolbiac of 496 saw the end of Alemannic autonomy. Tolbiac started as an Alemannic raid but escalated into a full war between the Alemannic kingdom and the Frankish kingdom, a decisive battle between Clovis and the unkown leader of the Alemanni

Both sides took heavy losses, suggesting that the battle could have gone either way. Or if it had been prevented perhaps the Alemanni could have fought on their own territory later, fighting off a Frankish incursion as a reverse of Tolbiac?

Could the Alemanni have preserved paganism in the region?

I don't know if they were organized enough. They showed signs of syncretism, though, and had Christians over which they exerted some degree of control. If they hold out, it probably means they're better organized, and if they are that, they're probably going to Christianise top-down.
