WI:More advanced Native American populations on contact but disease is still there?

It was not the technology of weapons that allowed the Europeans to gain their foothold in the New World, although in certain times and places it helped. Most Native Americans were in "smallish" tribal groups that could be played off one against the other, even the Five nations split between French leaning and English leaning. The South American Empires were pretty much a dominant minority ruling an often disaffected minority which is how the Spanish were able to do as much damage as they did with small Spanish forces.

If Native American populations are more technologically advanced than OTL this will actually hurt them with respect to the ravages of new diseases. These diseases, like smallpox for example, will absolutely love more dense/larger population centers. A more advanced tech base means more and faster transportation, aiding the spread of disease. Things were bad enough in terms of disease spread with scattered small settlements/nomadic groups and limited transportation in speed and volume.

Even with iron tools and weapons, Native populations that suffer 40-90% population loss in a short period of time will not be able to prevent the Europeans from establishing themselves in the Americas. Once the Europeans have a firm base, the remaining locals are screwed. Another point is that if the locals have a more advanced tech base, this means there are more "conventional" targets for the Europeans to go after. The difficulties the US Army had in many cases like the Seminoles and the Apache were because these peoples could keep moving in very austere or challenging environments with no logistic train - not something an "iron age" economy can do.
