WI: Independent Silesia and Mazovia

What if both Silesia and Mazovia go independent before the time of the Hussites and avoided the Jagellonian and Habsburg attempts to integrate them, would these two states stay Catholic or become Protestant, would there be a Polish Unification movement which will drive them to Unite with Royal Poland.

If they become protestant (which is most certainly possible, protestantism was quite populair), I doubt they would want to reunite with a catholic Poland. Religion was quite a bog deal in those days (asuming butterflies don't cause Poland to become protestant; it was quite populair after all). Maybe in the 19th century during the rise of nationalism (if Poland is independent), but it is perfectly possible they develop their own national identity. A different religion (and speaking a different language/dialect) could easily cause it.
