WI the forces on Long Island under Israel Putnam and George Washington were not allowed to escape and were forced into one last battle (which they would lose) or forced to surrender?

Note that the British in OTL did stop and try to negotiate their surrender, giving them time to escape.

Is it late enough in the Revolution to where the loss of the Commander-in-Chief would not end the game?

You might have to try to change commanders. Howe was far too conservative in the whole Long Island campaign, to the point that he waited months to make an attack he knew he could win. It wasn't much surrender he was waiting for as he was waiting for an opportunity that wasn't coming.

He also had a penchant for not pursuing advantages when he had them. After White Plains, where he took advantage of Washington's terrible mistake of not fortifying Chatterton Hill, he simply held the hill, rather than following the Americans retreating from the other hills.

Had Howe attacked Harlem Heights earlier on, it's likely there would have been a repeat of what happened OTL at Bunker Hill -- Immense British casualties advancing into well entrenched defensive positions, followed by a slaughter when they finally charged successfully into bayonet range. One of the reasons Washington left Harlem Heights was because Howe was moving troops into Westchester county, an area which overlooked Harlem at the time, which would make an attack more plausible in terms of not causing huge casualties.
