USS Indianapolis survives WWII

WI the cruiser does not meet up with the Japanese sub that sank her. What happens to her postwar? Where does this take Captain McVay?
 
As for the Indianapolis herself, she may be used for a 'Magic Carpet' run or two bringing servicemen overseas back to the US before being decommissioned & placed in mothballs sometime in 1946-47, where she'll most likely remain until March 1, 1959, when she, along with the rest of the surviving pre-war cruisers, will be stricken from the Naval Vessel Register, and about 2-3 months after that, will be sold for scrapping.
 
Concur. There's also the possiblity of use at Bikini as a target ship.

McVay might make flag rank (RADM), but that may be as far as he goes.
 
Her sister USS Portland (CA33) was decommissioned 7/12/1946, struck 3/1/59, and sold for scrap 10/6/59.

Of the other pre-war CAs that survived the war:

USS Pensacola (CA24) decommissioned 8/26/46 and was sunk as a target in 1948. (Nuked at Bikini but survived - scuttled after examination.)
USS Salt Lake City (CA25) decommissioned 8/29/47 and was sunk as a target in 1948. (Nuked at Bikini but survived - sunk as a target later.)
USS Chester (CA27) decommissioned 6/10/46 and was sold for scrap in 1959.
USS Louisville (CA28) decommissioned 6/17/46 and was sold for scrap in 1959.
USS Augusta (CA31) decommissioned 7/16/46 and was sold for scrap in 1960.
USS New Orleans (CA32) decommissioned 2/10/47 and was sold for scrap in 1959.
USS Minneapolis (CA36) decommissioned 2/10/47 and was sold for scrap in 1959.
USS Tuscaloosa (CA37) decommissioned 2/13/46 and was sold for scrap in 1959.
USS San Francisco (CA38) decommissioned 2/10/46 and was sold for scrap in 1959.
USS Wichita (CA45) decommissioned 2/3/47 and was sold for scrap in 1959.

Since the only CAs used for tests were the pair of Pensacola-class ships, I suspect she'd just be scrapped.
