I was curious about what you guys would think of Napoleon not going emperor, and taking up Jewish toleration/emancipation as causes?

I can't see Napoleon settling for less than ultimate power, but he might exercise that power as First Consul rather than emperor. He was interested in Jewish toleration IOTL, as least partly as a way of assimilating them.
 
Tadeusz Kościuszko would lead the 2nd Sub-Legion of the United States westward from New Orleans in Jauary of 1799. He began a march along the coast, encountering mostly indians, with a small spattering of Spanish Colonial forces. Rebellions further south drew Spanish forces away from the north, allowing easier passage. The 2nd Sub-Legion would pass through small villages and towns, where little to no resistance was made, and the leaders of those communities swearing allegiance to the United States.

By February Kosciuszko captured San Antonio, capital of the province of Tejas. He then veered from the coast and went into the interrior, venturing into the New Kingdom of Leon. On March 3rd of 1799 the city of Monterrey was captured, and an American Flag raised over the city. General Kosciuszko proclaimed American sovereignty over the territory, which included a list of the new rights that would be protected in the territory. Within days of this proclamation a large Crpto Jewish population came out of hiding within the province. They largely supported the United States annexation of the region.

This also lead to a large number of Jewish volunteers. Kosciuszko did not have authority to admit new volunteers into the army from occupied territory, but allowed them to form their own militia. He would use these Jewish militias to ensure American control of the Province.

When news of Crypto Jews coming out of hiding reached other such communities throughout Northern New Spain, moreso followed suit, even in communities that the US had not yet "liberated". Some of the Jewish Militiamen from New Leon, as the Americans were beginning to call it, journeyed north to Santa Fe, where a sizable Crypto Jewish community was located. They helped organize a rebellion of Jews against the local Spanish authorities. Similar rebellions were orchestrated in New Spain. These rebel groups were often referred to as the "Neo-Maccabbees." Not all of these rebellions succeded, but enough did to give the Americans in the region a chance to defend against a potential Spanish retaliation.

By the end of 1799 the Americans had solid control of Tejas,New Mexico, and New Leon, with defendable positions in New Santander, and New Extremadura. However the supply line of the 2nd Legion of the United States was running thin, and Kosciuszko decided it would be best to solidfy contorl of the acquired region rather than going further south. The occupation involved fighting a number of indian tribes, and affirming control of the region from Spanish loyalist populace. There was also the matter of defending the new openly Jewish population.

Sounds like one hell of a land grab is on going in New Spain. Now with the other wars can Spain defend on will they cut a deal or strike back.

That was the point of invading New Spain, the Spanish are stretched thin at this time period and New Spain is low hanging fruit.

What percentage of settlers in these areas were secret Jews historically?

There is no definitive source that can give an exact number. There are some estimates that say a majority in some areas were Jews.
