What if Sisi and Franz Joesph had another son, born in Hungary? What are the effects on the Austrian succession, on the start of WWI, and his effect on Hungary?

Lets say that he forms an extremely deep attachment to Hungary and adopts Hungarian as his native speech.
 
One of the rumoured reasons for Rudolph's suicide was that he had enmeshed himself so deeply in secret dealings with the Hungarians that the exposure of these would have destroyed him.

If this is so, then the Emperor knows it, but even if it is not so, given that it is rumoured then Stephen is going to have to be careful, at least at first and in his official speeches.

Rudolf was very pro Hungary - the same as Franz Ferdinand was anti Hungarian (though he thought of himself to be anti Hungarian Magnate ;))

In the end it would nor have mattered -any heuir to the throne would have considered himaelf the emperor of the whole empire and not just parts of it.

I'm thinking more of the aftermath of a potential WWI. Could Hungary ask him to take the throne?

I think you mean a son born instead of Marie-Valerie, correct? Out of curiosity, why would this effect Hungary at all? Once Rudolf commits suicide Stephen becomes Crown Prince or is everyone forgetting that? How would WWI even start in such a scenario? Would Archduke Stephen be assassinated in Serbia? Hell Franz Joseph having a direct heir could have huge changes on all of Europe, not just Hungary. Is Stephan Liberal like his brother or conservative like his father? How much influence does he have in latter years? Will he support Hungary exclusively or will he try to federalize the Empire, something that was desperately needed? Will the reign of Emperor Stephen allow the Empire to survive or will it still fall? These are all questions that would need to be addressed.

And if you are having Rudolf survive in such a scenario, then why would the Hungarians offer the throne to his brother over him? Rudolf was also very Pro-Hungary, so why would the Hungarian elite bypass the traditional succession after WWI?

This happened IOTL with the deposed Habsburg Emperor. He tried - twice, IIRC - to reclaim his throne in Hungary. However, Hungary's neighbour threatened invasion if Hungary were to accept him. Because of this, Hungary refused to appoint him as their king. This is all IIRC, but I'm pretty sure here.
