Would the two nations be merged in relative peace for most of modern times, or would they find a way to be rivals? Would Bogomil heresy or later Islam or Protestantism ever prospered in the region?

PoD - a) Croats take Christianity from Constantinople, write in Cyrillic script, and never gravitate toward Rome or b) Serbs take Christianity from Rome, write in Latin script and never gravitate towards Constanople.

How would either situation affect dynamics with the ERE, Bulgaria, and possibly later the Latin Empire or Turkish invaders from Anatolia and Thrace?

Well,let's see.
Serbia is seen much more than an enemy from the Byzantine,since they attacked them and created their own Empire,and hating the "Orthodox Heresy".
They don't want northern expansion,atleast againist Croatia.
Together they partition Bosnia.
When the Ottomans rise up,Serbia already besieged and conquered the last Byzantine fortresses,declaring itself the real eastern roman empire,holy and catholic.They're rivals with Bulgaria because they still are orthodox.
They defend the Balkans from the Turks,with Croatian help.
Centuries pass,and Bulgaria slowly becomes Catholic,and Orthodoxy disappears.Anyway,Croatia seems to be enemies with Hungary,while Serbia with Bulgaria.In 1637,last Croatian king dies without heirs,and there is a war of succession.It ends with the Hungarians confirming their unlegitimate control on some terrain (that connects them with sea and that they controlled over a few centuries),while Serbia goes in personal Union with the rest of Croatia,creating a sort of Slavic Empire.Soon as Turks in Anatolia fall,Serbians,with an huge balkanic empire and without any enemy strong as they are,began slowly to "relax and decline",ending with the Empire dividing into three states:
Serbia,with Skopje as capital
Croatia,with Zagreb as capital,it later recovers the lost land with wars.
Greece,for long oppressed by the Serbian Empire,with Thessalonika as capital (in TTL they have Costantinople too,but they don't use it as capital as it is too near borders).

If they shared a religion, I imagine they'd be united now, since the Catholic/Orthodox divide seems to be the main sticking point.
