To put a different perspective on things, here are the combined votes for the parties, not the individual candidates at the moment:

Federalist Party: 60 votes

Democratic-Republican Party: 54 votes
 
John Adams, because he didn't want another war with Britain or France. Also, while neither major party in this era is particularly appealing, the Federalists seem somewhat better than the Democratic-Republicans.
 
It looks like, as in history, we're going to have a John Adams / Thomas Jefferson presidency/vice presidency. If it isn't Jefferson, Samuel Adams looks like he'll take the Vice-Presidency spot.
 
And it looks like we're in for the Alien and Sedition Acts...
