I would imagine that Slovenia would become independent but consist of only Carniola.
I don’t think such a small state would be viable in TTL’s Europe. Germany would want to consolidate its influence over the Adriatic and get a direct border with Croatia too.

Would Slovenia become independent eventually, or would it stick with Austria, resulting in Germany having a large Slovene minority in the southern part of Austria?
 
What about Archduke Leo Karl, the Habsburgs’ big boi in the Balkans? He’s probably get something right?
Perhaps he can be put on the Croatian throne? Which leaves Dalmatia, if it winds up independent somehow, and Slovakia and maybe Bosnia. Perhaps Slavonia if the Balkans really disintegrates. There's also Slovenia if the Germans are prevented from absorbing all of it.

Or the Habsburgs could make a counter-Yugoslavia with all their Slavic territories

Were there any prominent Habsburgs with roots in Slovakia? Charles Stephen had Polish ties, Leo Karl had Balkan ties, Wilhelm had Ukrainian ties, Joseph August had Hungarian ties, etc., but were there prominent Slovakian Habsburgs?

A bit unorthodox, but how about this?:

IOTL, the idea of Prince Kyril of Bulgaria being made King of Slovakia was proposed. It was initially suggested in the 1920s, but nothing ever came of it. The idea was proposed again in 1941, during World War II, but the discussion got leaked to the Allies and the entry of the US into the war resulted in the idea becoming dead in the water.

What if the proposal succeeds in the 1920s?
