Pompey In The Holy Of Holies

I Once read that Jewish tradition held that anyone unworthy who entered would be struck down by God, is this true?, if so, wouldn't Pompey's coming out unscathed cast doubt in the minds of many Jews?

Antiochus Epiphanies sacrificed a pig in the Holy of Holies, a far more blasphemous act than Pompey just visiting would have been. And he wasn't instantaneously struck down.

However, I think in the OT one of the prophets describes the glory of the Lord departing from the Temple before the Babylonian exile, so that's an explanation there.

Well, since Pompey came out so awed by the holy of holies that he did not plunder the Temple nor take the loot back to Rome, and ordered his soldiers to clean up the Temple Mount after so that the Jews could continue on with their rituals, I don't see it doing that much damage to their faith.

Also, there was that thing that happened to him down the road. Rather tragic end.
