Some things to contemplate for the TL

1) To give Portugal time to get leg up on Portuguese India and be free of Spanish interference for early part of 16th century.
2) After Afonso died (1491) his widow Isabela is wed to someone else (1494)
2) When King Manuel I comes to throne (1495) none of Isabella's sisters are eligible so King Manuel looks elsewhere takes Margaret of Austria as wife.
3) No pressure to expel Jews since the Spanish only expelled them in 1492 and King John II let them settle in the country and participate and invest in colonial ventures.
4) Prince John born 1500 Future King John
5) In 1520 King John who marries Catherine of Spain - Portugal new strength and richness provided enough pull that the expulsion of Jews not required.
6) Rest can be as you indicated before but this will leave Spain out of Portuguese affairs till 1550s
