PC: A Different Plantagenet King of England Besides Edward IV

Though with the Lancaster faction sitting on England's throne, how will this affect their relationship with Ireland?
Well, Richard Duke of York had been a popular Governor in Ireland, mainly because he left the Irish to themselves. He appears to have been more popular in Ireland than the Butler Earls of Ormond and Wiltshire were at a similar time. His son, when Edward IV, inherited a lot of goodwill, and tended to run Ireland in a somewhat hands-off manner, which the Irish certainly appreciated. The few times he tried to impose rule on Ireland, it was less successful.

That the Yorkists were popular can be demonstrated by Irish support for both Lambert Simnel and Perkin Warbeck.
 
So basically with the Lancasters, they would not be popular with the Irish at all, right?
It really depends. First, on who the Lancastrian king is, and what he believes; then on his closest advisors, and how they're suggesting Ireland be handled. Finally, and possibly most important is the identity of the Gobernor/Lieutenant of Ireland. If the Irish like him, they'll be fairly peaceful. If they don't, it'll be bloody.
 
Not even counting that the Lancastrians share the same faith as the Irish still did very little from having both England and Ireland fight each other.
 
Could we get a Lancastrian England and a Yorkist Ireland?
Surely the Lancastrians wouldn't tolerate a Yorkist England any longer than they had to? Certainly the Yorkists would be tempted to use it as a springboard to invade Ireland, just like they did several times OTL (perhaps most notably Lambert Simnel's rebellion). That doesn't strike me as a stable situation; eventually one side or the other will win out.
