So while talks about federation in South Africa had been pushed for in the 1850's, it wasn't until the end of the Second Boer War that the Afrikaaner republics were subjugated and turned towards a union. But what if there was no war, when and how would a union be formed? Would the Transvaal try to remain independent as it did before the war? Or is union almost inevitable?

I don't think it's inevitable. Even after the war I don't think it was inevitable.

In the 1850s, there was a push for the OFS to align itself closer with the British, and this could have resulted in a union of the OFS, Cape, and Natal, before the end of the 19th century, with an independent Transvaal possibly. This could still possibly lead to war though, but it would be very different from OTL with no OFS ally in OTL from what I recall the OFS was not obliged to join the ZAR in its war).
