So let's say that the hasbsurg emperors aren't so stubborn to pretend the religious unity but instead accepts the hussite demands in exchange of loyalty and later blackmail the protestant electors for support in exchange of religous tolerance. Could this make the HRE a bit more centralized? would the ghibelline/guelph factions start again? is there any chance this could happen?

I don't think this will work. The Protestant princes had political motivations. Religious freedom was one of them, but for some princes religion was just a cover for political control. Buying their support seems to be directly opposed to the idea of strengthening the central authority.

No westphalia does not make the HRE more centralized. The late HRE has huge problems, with or without westphalia.

What no Westphalian sovereignty does mean is that foreign countries can and would ally with the internal political parties of other countries. This is destined to cause so much disruption that there would probably be a gentleman's agreement eventually to stop it after the larger countries, such as France and England, clamp down on foreign meddling inside their borders.
