Even then, they're at a drastic disadvantage in manpower and knowing the terrain. They can keep Santo Domingo however if General Kerversau isn't at the head of the French Army.

Only problem is that means the sugar output (and profit) in Haiti would noticeably drop. Not sure if he'd go for that.
He more or less had a deal before the invasion. Toussaint seems to have been perfectly happy to rule Haiti as a nominal French subject, while being de facto independent under Toussaint's personal rule. If Napoleon was willing to accept that (and continue the ban on slavery), things would remain more or less as they had been. Formal Haitian independence wasn't something Toussaint seems to have especially desired (although he operated a more or less independent foreign policy; trading with the US and UK and even discouraging slave revolts in their colonies). If Napoleon was willing to accept that level of token obedience, he probably could have maintained it until either Toussaint died or the Bourbon Restoration (who would likely have been even less keen on a self-governing colony ruled by a black revolutionary).I wonder if he could win by cutting a deal with Toussaint Louverture?
