What is the etymology of "Azania" anyway? Was it Khoisan word?
No. It was a name used by the romans to a part of east Africa. I don't know the exact etymology, though.
Would any Khoisan placenames have included a "click" sound that's very awkward for Europeans to pronounce?
Probably not. The portuguese couldn't even pronunciate some Bantu names (Ngola became Angola, for example).
What's the etymology of Brazil wood? Does it ultimately trace back to the Hy Braseal legend?
Brazil wood has this name because of brazilin, a naturally occurring red dye obtained from the wood, which has its name derived from "brasa", meaning ember. It's most a reference to brazilin's color, which is ember-ish red.

It just occurred to me a name which may seem more distinct than the one which I first propose. Of course, the name is silly, but let's go with it. Maybe, just maybe, our hypothetical Portuguese settlers would call their bit of land 'Terra do Bom Cabo', which could end up as Bom Cabo, and maybe, later on, translated as Boncaap, or Boncape, or even Boncabo.
