But...

Are they really German, or Germanized Balts? I think the indigenous language to the area is Prussian (Baltic), not German.

Err, they're German because that's the culture they identify with. Tis' no different than German-speaking Poles or Danes that consider themselves culturally German. Ethnicity didn't become a big deal until the mid 1800s.

The Prussian King was a timorous wee beastie in 1805, and would not have been so bold as to rampage through the treaties and agreements built over the years with it's neighbours.
Wich makes the replacement of the Prussian king the POD...
It was safe for France to give Hanover to Prussia, because Napoleon had the measure of Prussias ruling family. He knew they would grab at a large territory without a fight, and he knew it would get up Britains nose.
France was not prepared to see a greater Prussia, on paper, Prussia's army was very strong, being reformed (at least the plans were being formulated), and far better mounted than the French. He had (historically) a lot to fear from a strong Prussia.
What makes you think Prussia can't get what Napoleon doesn't want to give them? All they need is to pick exactly the right moment to turn against him. All major powes kept switching sides during the Napoleonic wars.
That Prussia collapsed so quickly was not to any one's expectations.
France would have stayed allied to prussia, on the condition that the Prussian's underwrite Napoleons re-allignment of the German and other lands such as the Grand Duchy of Warsaw. He was very attuned to the Polish needs - though never gave them what they wanted (independant Kingdom) he gave them just enough to keep them onside.

Creating an independent Poland may be difficuld, having it annexed by Prussia rather than Russia even moreso, but neither is impossible.
