Have the Count-Duke of Olivares replaced by someone who's not so eager to centralize the crowns and Portugal may eventually be assimilated to a similar extent of Catalonia before a new opportunity/excuse arrives.

Optionally, make it so that one of the conspirators of the 1640 Restoration Revolution turns out to be a whistle blower. Madrid reacts swiftly and harshly: most of the conspirators are executed. The conspirators were the creme de la creme of the Portuguese aristocracy so this may effectively lead for the Castilians/Spanish doing to Portugal pretty much the same they did with Galicia after the Irmandinha revolution: aristocracy effectively replaced and autonomy revoked with a shorter leash.
