John II declares Archduke Franz as the heir to Portugal not Manuel

I was thinking since the Habsburgs' Mary of Burgundy, Franz , the OTL dead son of Mary of Burgundy can actually be used for their claims in Portugal, since Eleanor, the Holy Roman Empress is a Portuguese infanta, could Franz be declared as the heir of John II and marry Isabel, he would be 17 when would be king and Isabel of Aragon would be 28 but that would not be an impediment.

No, he can not... Only a direct descendant of Alfonso V of Portugal has a greater claim on the crown of Portugal than Manuel who is the direct heir of Alfonso’s younger brother. Manuel and his sisters Eleanor and Isabella (followed by Isabella’s children) came before Empress Eleanor’s heirs (who are followed by Juana la Beltraneja, Philip of Cleves, Isabella of Portugal, her daughter Isabella of Castile and her children, Beatrice of Viseu and the heirs of Charles the Bold of Burgundy)...

Full line of succession in Portugal after the death of Prince Alfonso of Portugal

The King John II
(his sister the late princess Juana)

Manuel, Duke of Beja (still unmarried, and his eventual heirs)
Queen Eleanor of Portugal (wife of King John)
Isabella of Viseu, Duchess of Braganza (and her heirs, she had two living son)

Emperor Maximilian (and his heirs)

Juana la Beltranjea
in theory the heirs of Queen Isabella of Portugal (but they would be higher if King John II was not the only one still alive)
Philip of Cleves (unmarried)

Dowager Queen Isabella of Castile
her daughter Queen Isabella of Castile (and her heirs)
Beatrice, Duchess of Viseu (mother of Manuel, Eleanor and Isabella)
in theory the heirs of Charles the Bold (who are higher as his only late daughter Mary was wife of Emperor Maximilian)

The only thing who you can do for preventing Manuel’s succession after Alfonso’s death is having Jorge of Lencastre (aka the illegitimate son of John II) legitimized and so made heir instead of Manuel... Or you can have a Juana of Portugal (aka King John II’s sister) who had married and left heirs or Manuel’s oldest brother John surving or his other older brother Diego not killed by John II....
Kill of Manuel and the next in linen will be Queen Eleanor, then her sister Isabella of Viseu and her two sons...

A Charles VIII and Joanna of Portugal marriage would be comedy..if John still dies and her son will be in at least 14 when her brother dies.

Likely that will end in a civil war between him and Manuel (unless John II will be able to have Jorge legitimized and without her brother as the next-in-line Queen Leonor will be much more likely to not oppose to that request)
