From what i recall on that , only one convoy was attacked at night, and that was couple of weeks earlier bound for North Africa [mid April] . The other convoys were attacked at dawn or nearly at dawn as they approached Crete.
According to the wiki one was attacked at night the second came close to being attacked at dawn, but thta was enough to make it withdraw.
Did German land based bombers with radar for searching sea to possibly escort and attack such RN squadrons, during mid 1941 in the Med?
I´m fairly sure the LW did not have radar equipped planes for night searches and strikes in 1941.
Yes a thorn in Hitlers side would have been nice but not at the risk of letting him know we had cracked the German codes. I think that it was probably a quite a wise idea really. The bigger picture was obviously more important and i'm sure the leaders at the time realised this.

I guess one did not need ULTRA to tell the German intentions. Send some recon planes to the airfields in southern Greece and you see a lot of Ju52 and probably gliders, too. In this case it´s obvious what the Germans will try. Spies on the ground could also tell the Brits there are paratroopers around by just looking at their uniforms.
The danger of a seaborne invasion was limited by the lack of transports. Much of the Greek merchant fleet was either sunk or had fled, so nothing but small, wooden sailing ships were left. This was the main reason why the RN was sceptical about the whole "seaborne invasion" scenario.
