Brazil Under An Iberian Union

First thing that comes to mind is different territorial expansion; expansion into the Amazon region was sponsored by Spain, who wanted the Portuguese to block French expansion to the area, and thus eliminate a potential threat to Peru. Also, expansion into the River Plate area was in order to support silver smugglers with ties to the Portuguese. If Portugal does not expand in that direction due to an enduring Iberian Union, the political and settlement dynamics there are completely changed(for instance, the reason for the establishment of the River Plate Viceroyalty was to better fight Portuguese efforts in the area).

In other areas, it is harder to guess, because the administration of Brazil was directed from Lisbon, using the same principles as before the Union(which remained by-and-large the same until 1808). If that changes, and the administration of Brazil becomes more in line with the administration of Spanish America, than you have big butterflies, since Spanish colonial administration was much more autonomous than the Portuguese one.

How different would the development of Brazil be if the Iberian Union stayed together and continued colonization of the region?

The Dutch lost their part of Brazil after the Union fell apart. If the Union is still there there might be less a chance the Dutch lose their share of Brazil considering Spain valued their colonies more.
