What if instead becoming an Austrian crownland, Bohemia stays an indepedent kingdom (with it´s own king) which eventually pulls a "Brandenburg miracle".
Does this involve gaining the crown of Hungary and/or Poland as well? A union of all three almost happened during the late 13th/early 14th century.

I think the most problematic thing is why would Bohemia dominate the other two instead of the other way around? In personal unions, the King tends to spend most of his time in the most powerful kingdom rather than the kingdom he's originally from, unless said kingdom is where most of his personal lands are.I suppose, yes. That would be helpful in establishing Bohemia as a greater power in Medival Europe. The question is how long Bohemia could maintain the Hungarian and Polish crown.

Hungary was only dominated arguably because of the Ottomans. Why wouldn't it? If Austria could dominate the political union until the events of the 19th century changed it, then certainly Bohemia with its demographics and the fact it would presumably be the center of the union be able to.
But long-term, does Bohemia want to be German and the Emperor of the Germans, or be the leader of their own union?
