Australian-Indonesian war in 1999

What if the East-Timor crisis in 1999 got worse and Australia and Indonesia went to war? How does the war go? Would West Papua also become independent in this timeline?
 
In the military sphere quite easy for Australia, the RAAF and RAN would easily isolate East Timor and the Army would over run it readily enough although the Ocussi enclave might suffer badly.

In the political sphere it would be a nightmare, mainly because of West Papua but also Banda Aceh. The dilemma being that we are fighting to free one conquered and oppressed people but not the other two and in the case of WP we wanted their independence back in 1962, but if we do support them we basically destroy Indonesia which is a large, stable and strong state in favour of a bunch of unstable, poor micro-states who we'd have to prop up for decades.
