Could this England be smaller with Scotland owning the northern parts?
By "they" you mean the Anglo-French monarchy? Well there could be a couple scenarios with the situation ending up as I describe, I really don´t see what makes the Scottish English border unchangeable, there aren´t the Himalayas between them.Why ? Why would they accept to give parts of England to Scotland if they can retain it all ?

Have the Holy Reich Reich conquer continental France shortly after France conquer England. That way a weak Kingdom of France now sit on formerly England place.
A kingdom´s power doesn´t come simply from the land they own, if the internal struggles are strong enough, the monarchy is weak etc. you can may as well have England-France beaten by powers similar to the ones France faced IOTL.Do you think it is possible ? France already was the superpower of latin christendom because of its demography and its agricultural resources. France-England, be it run by the Plantagenet or the Capetians can only be defeated by the Mongols. Certainly not by a frail HRE.
Now, I would say that there is more possibility for a continental sovereign to let Scotland encroach on the northern parts of England : if emperor Henry V and Mathilda have a son who becomes both emperor and king of England.

France only had 2 real threats to its security. The HRE and England. England because they had massive estates in the rich part of France. The HRE because it was the only power with demographics remotely comparable to France. The crown of Aragon was petty compared to those two, and Aragon would only be able to seize Toulouse and Languedoc. Let's say the future Louis VIII becomes Louis I of England. At that point, Wales wasn't annexed yet to England. Is it possible that Wales would continue to be "Independent" and by independent, I mean, a native Prince of Wales would still rule but pay homage to the Capetian King of England? It would be like Brittany, where Wales would be nominally part of England and pay homage, but would be autonomous.
Ireland and Scotland would remain independent in this scenario, of course, except of whatever English Pale that would remain, and would become the French Pale in this scenario.
