Actually, Custer was a captain in the regular army during the ACW, he only became a lieutenant colonel when he was assigned to the 7th Cavalry.
Custer lacks seniority (pretty much impossible to fix - he's too young to have built up any). And he's not held in such esteem by the people who would be determining this as to be jumped so many grades in a much reduced Regular Army.
So, I'm not sure what would change that. There weren't many men made major generals in the Regular Army post-war or during the war OTL, so I'm at a loss for why Custer would be added to their number.
