Quite easy really. There were a lot of Catholics in Japan in those few centuries before Japan 'closed'. Simply have the Shogunate fail to form for some reason and it would probably happen.

Yes, but would that directly lead to a Catholic Japan? Maybe if the balance of power was a little more equal, and some factions turned to the Portuguese for aid, and in return the Portuguese asked for trade rights and Catholics going unmolested?
 
getting the Pope to weigh in favor of the Jesuit side of the Chinese rites controversy may help.

though that in itself is hard.

Having a leader of the emerging Tokugawa order, or even one of the other major leaders of the warring states period adopt Christianity, may be enough. Get the leader, and the flock will follow.

Oda Nobunaga converting to Christianity, or Tokugawa Ieyasu, may be enough.
