Okay...forgive the faint stink of B.S. here, and just go with it.

early 1997: Mujaheddin soldiers in Northern Sudan manage to make much larger gains into Southern Sudan, driving to the outskirts of the rebel capital at Juba. Sensing blood, they manage to wrend much harder peace terms out of the Christian Southern Sudanese government when the UN finally gets both sides to the table.
Later that year the Lord's Resistance Army, whose area of operations extends from northern Uganda across southern Sudan into northern CAR, is attacked by the Ugandan military and forced to move it's base of operations out of the northern mountain ranges and into the scrub and grasslands in southern Sudan. To make it's stay more palatable, the organization signs a deal with the South Sudan provisional government to provide security for the borders and augment it's own Christian-dominated and much depleted armed forces.

Late-2001/Early-2002: The United States, finding itself at war with fundamental Islam, approaches the Southern Sudanese government with a deal to move the LRA, which has been attacking across the border into Zaire, Uganda, and CAR to gain weapons and funding, into the official UN-recognized South Sudan government.
The US promises the commanders of both the LRA (now essentially a Gaurds Corps for the Southern Sudan) and the Southern Sudanese government that if they halt all attacks on the surrounding countries, they will begin funding for humanitarian and military training in the South.

2005: The international pressure to move into Darfur is growing enormous, but no Western country, with the exception of France, is really in a position to move troops in. The Bush Administration orders the CIA to prod the South Sudanese government to detach troops from the LRA as a catspaw in the western province against the Janjaweed militia.

There you go. It's a little more believable than what I came up with at first. I could almost see it happening.
