I have no clue where that is or what is there. I know it's an RAF base, but was there something special about the base.

If they wanted to do damage to the US, why not hit RAF Lakenheath or RAF Mildenhall?

It's an NSA/GCHQ ELIT facility.

Thing is in the UK two planes going off flight plan in 2001 are more likely to get intercepted before they get to somewhere sensitive.
In 2001 the RAF had one QRA at RAF Leuchars in Scotland. RAF Menwith Hill is in North Yorkshire; two Tornado F.3s flying at supersonic speed could probably get to the area in time to stop any attack.

The big difference between the USAF fighters that launched on 9/11 and the RAF fighters available was that our aircraft were armed. IIRC the RAF QRA aircraft were scrambled on 9/11 and additional fighters were prepared and put up very quickly.

If these planes were flying nap of the earth or just low level?

Being an RAF station the important buildings will have NBC protection. You have to remember that our position in the geography of the Cold War meant that our military buildings were much better prepared for NBC attack.
I have no actual knowledge of what the buildings at Menwith Hill are like, but I'd be surprised if they were not permanently maintained with an overpressure. IIRC the married quarters at RAF Menwith Hill, like nearby RAF Fylingdales are not on site.

In North Yorkshire? They'd probably crash into a hill.

Menwith is not a military base, it is a civilian base run by the NSA and the last time I was there, families lived on base.

You might be right about flying nape of the earth.
