Flag for a Kingdom of the Rhine comprising the historic Prussian Rhineland province and Alsace-Lorraine; it's the flag of the Rhine Province defaced with the coat of arms for Elsaß-Lothringen (as designed by David Liuzzo, a designer who mostly works on wikimedia commons and allows reuse with attribution):
Not much of a timeline of this one, but if I write it, it'll be a post-Congress of Vienna creation to act as a buffer zone between France and the German states, with a capital at Cologne (Köln).
And the royal standard, combining Glasshouse's (another designer with re-licensability) coat of arms for the Rhine Province with a tricolor to represent the colors of Alsace and Lorraine:

Here's the flag of the Council of Deimos, a rich cultural hot-spot state founded on the moon Deimos (previously Abaga-116). The Council-Republic was founded in 2399 as a small colony of the Gavopian Empire, and remained a small backwater until the collapse of it's parent empire. With slow growth Deimos eventually became the center of neo-classical Celtic revivalism, a shining beacon of Human-space and a tourist hot-spot.

Flag of the Socialist Federation of Latin Africa:
Blue represents the sky and planning for the future.
Green represents the earth and ecosystem.
Black represents humanity and unity between cultures.
The points of the stars add up to thirty, the number of federal states.
The emblem is that of the Latin African Communist Party; crossed hoe and brush with a pick axe representing agriculture, education/culture, and nationalized industry under the control of both.
Black and red representing international anti-colonial struggle.
The five outer stars and five points of the inner star also represent the five primary branches of the Supreme Commissariat; the Commiss. of Republics, the Commiss. of Nationalities & Religions, the Commiss. of Agriculture, Industry, & Planning, the Commiss. of Labor Unions, and the Commiss. of National Culture & Education. These groups were set up under the supervision of Boganda himself in the early 70s in order to balance and represent the interests of the various segments of the country in the consideration of political and economic planning during the crucial years of the Greater Central African War. This worked against the efforts of the Five Powers to engineer genocidal violence. The groups represented must work together in various capacities to form a government and conduct its policy.

Two options for a flag of a Habsburg-dominated Switzerland (where the Swiss halberds fail to arrest the efforts of the HRE to periodically incorporate them into the Empire), part of the same timeline with the Rhineland flag I posted earlier in the thread. (The crown is via Wiki.) Not sure if I like the modified tricolor or the simpler design more, so I'm open to thoughts!
With the bottom, this one seems more appealing, though for balance it almost seems like it would be easier to flip it, and have the crest on the side from which the flag is hung
