Not to take away from the other threads about alternate Leagues of Extraordinary Gentlemen, but has anybody considered making one with only characters from anime or manga? This could vary by era too: modern, mid-19th century, future history, etc.
A potential line-up of LXG members for the modern day could go along the lines of this:
-Alucard (Hellsing)
-Sousuke Sagara (Full Metal Panic)
-Arsene Lupin III (Lupin III)
-Hei (Darker than Black)
-Jiro Mochizuki (Black Blood Brothers)
-Yomiko (Read or Die)
-Saya (Blood+)
The villains could be along the lines of
-Johan (Monster)
-SEELE (NGE)
-Millennium (Hellsing)
-Diva (Blood+)
Any ideas? Takers? This idea might be a little more difficult, as many anime/manga series take place in parallel universes.

Let's not forget Conan Edigawa (can't remember his adult name, lol) From Detective Conan, and Negi Springfield from Mahou Sensei Negima.

I read a fan fic like this on stardestroyer.net. The guy who's writing it only wrote one chapter , but it was pretty good even though I didn't recognize any of the characters he used.

This idea might be a little more difficult,
No kidding, even if we'd restrain the cast to only characters from seinen series (and excluding as shounen stuff) we'd still have more than ever needed for a single series.
Characters from Black Lagoon would be suited for either side (and as LXG they'd be those with a very grey morality)
Same goes for Baccano.
Not even to mention Berserk or Battle Angel Alita (for example Desty Nova would make a brilliant villain )
And almost everyone voiced by Norio Wakamoto. ;)

Alucard is way too over-powered to be in LXG. Pre-shadow Seras Victoria can be a better substitute.
Negima is also way over-powered.
I would add Kenichi from History's mightiest disciple.
Now all we need is a girl for fanservice.

Isn't that supposed to be Yomiko?

Heh. We're talking Anime/Manga here. We could do this LXG with an all-women cast, if need be (although calling it the League of extraordinary Gentlemen might be a bit superfluous then :o)

The comments have been helpful, so I've been trying to think of more series to add without it becoming excessive. I'm thinking of pulling from series which are similar in theme, so I would take Conan and Negi out because I feel like they come from series which don't have an atmosphere compatible with LXG. I'm also thinking that the list shouldn't include series which are mostly fantasy or are set in other worlds, which means Berserk is out, and probably Gantz, though I feel those series had a more mature feel to them. I'm not sure about mecha series. I feel Evangelion or RahXephon are pushing it too far when the focus is on individuals, not on their equipment. Gundam is probably out too, being set in the future anyways.
I don't know much about Baccano, but Alita and Destiny Nova could fit into the version of LXG set in the future. I'm thinking Ghost in the Shell and Deadman Wonderland could fit into the LXG:FH version. Any other thinkers?

Kenichi Sonoda's works should also be mentioned (since they are within the limit of no fantasy), Gunsmith Cats and Cannongod Exaxxion with lots of ruthless protagonists and antagonists. (well, the latter has an extraterrestrial race attempting to conquer/colonize earth, so it might be off limits)

The cyborg bunny dude from Appleseed.
Clare from Claymore.

I think that we could see L from Death Note in a similar position to Hawley Griffin here, though more in terms of detective abilities rather than the whole "betray everyone" thing. Perhaps he could have a partnership with Lupin III?
We'd have to have Lloyd Asplund from Code Geass to provide technical skills I think, he is too brilliant and sarcastic to leave out.

I would argue for the inclusion of the Genom Corporation, & Brian Mason from the original Bubblegum Crisis/Crash anime, as possible "Arch-Villians" for this thread...
(With regards to WhatIsAUserName's post, one possibility for a "Crossover" set in either the Ghost in The Shell, or Bubblegum Crisis universes, around 2025-2030, is that Section 9 is the designation for AD Police, in a city in the Kansai Region of Western Japan...).

Well, I think it's safe to say most DBZ characters are out with how overpowered they'd be compared to nearly every other series(even Yamcha and Krillen are capable of godly feats compared to other series) but there's a few characters from Dragonball that could work as villains: Red Ribbon Army and Tao(IIRC) being good examples of villains prior to the jumping overboard on the amount of power characters had to have.
(Just don't include someone like, say, Vegeta in it. Not only is he too overpowered, I still am unable to see him as a hero, even the "morally gray" variety.)

I saw something like this somewhere.
If I remember correctly, there were Three Japanese Leagues:
a 1960s league with Godzilla, Ultraman, Astro Boy, Lupin III and Speed Racer.
a 2010 League Lead by Haruhi, and also had Rock and Revy, Sailor Moon, a More Orlando-esqe Ranma Saotome, Ryu From Street Fighter and Gendo as M.
they're also stationed in the Hinata House....so yeah.
the league Ends when Haruhi causes a Akira-esque Senario.
and the "Current/Future/2020" League had an Older Sailor Moon, Kaneda, Pre-GitS Major Kusanagi, and Blues/Protoman.
also mentioned was a "Kappa World", the Mushroom Kingdom, a Second "Kira", a Battle Royal type thing Involving a Number of Shonen Characters.
anyway...
the Prospero-esqe League would Probably Have Momotaro, Amidamaru from Shaman King, Maybe Inuyasha and co. possibly Susanoo, and other Folk Heroes.
the Guilivar-esque league can be more Intresting.
you can have Hanzo the Razor, Zatoichi, Lone Wolf and Cub, Lady Snowblood, possibly the Nameless Ronin from Yojimbo and others.
Maybe they Battle Ninja Master Sosuke, the 47 Ronin, Oni, and other period Villians.
the 1898 league seems more challenging.
it must have [url=http://en.wikipedia.org/wiki/Yasunori_Kato]Yasunori Kato[/i]. Not sure who else.
the 1930s-1945 league....would Basically be all the WWII Supervillians, Lady Lotus, Kamikaze, Tsunami, Nippo the Nipponese...etc, etc.
