At 12:01 AM (Yamato time) on June 4, 1942, the IJN Yamato is ISOTed to outside the harbor of New York city. This is all within the same universe.
What happens?

What happens?
A lot of confusion. Depending on who figures out the situation first, we might have the Yamato doing some damage before being sunk (or scuttled to prevent capture). Perhaps the US will bring more units back to the east coast as a result. The Japanese will wonder where their nice shiny ship went.

The Yamato is obscenely large. It would probably not be able to slip out of New York harbour. If it did make it to Germany though, it could probably be used as a land bridge across the channel :D.

It'd take the entire IJN to do that.
Maybe Hitler pulls a Caligula and drives his Mercedes over the English Channel assisted by the ships of the IJN and the KM. :D

Somebody points at the Yamato and says, "Whoa! The Japanese battleship Yamamoto!"
Then another bystander corrects him and says, "No, actually, it's the Yamato. Yamamoto is the Japanese naval leader."
And then the first guy says, "Oh, my mistake."
The second guy then says, "It's a common enough mistake."

Depending on what U.S. ships are there at the time, do you think the Yamato would try to pummel New York city into tiny pieces? What would be the effect of destroying the stock exchange or the statue of liberty?

I can't say I know what the Japanese response would be before the harbor defenses and national guard took it down/captured it, but I'm guessing they'd try to cause damage. Although wouldn't the battleship be too close to Manhattan for its main guns to be able to accurately hit it? I guess they could try smacking some skyscrapers. Kind of an ironic scenario, actually, but of course nobody would be able to compare it to events in OTL 2001.
People would take a while to realize that the Japanese did not possess teleportation technology or the help of devious oni. Until then, the drive in the Pacific would be fairly conservative, I think. Then the revenge would begin.

Imagine the confusion if at that very moment Yamamoto himself stepped unto the deck :).
It'd take the entire IJN to do that.

Outside the harbour you say? I dare say a few broadsides are fired in the general direction of New York before Yamato makes a beeline for France.
Allied capital ships are sent hunting for her (not sure what exactly is at hand in the Atlantic or able to quickly get there from the Med at this stage, but we're likely talking several KGVs; two or three of the Yanks' fast BBs; assorted old BBs from both the UK and US; quite a few a few pommy CVs, probably Furious and one of the armoured CVs)... if they bring her to action (BB on BB) it'll probably be at the cost of the destruction/serious damage to at least one of the allied vessels. However, while the thicker parts of Yamato's armour will stop the british 14" shells and possibly the yanks' 16" shells damage to unarmoured parts of the vessel will mean if Yamato escapes she'll be in dock for quite a while under repairs (given the added complication of either shipping Japanese quipment to Europe; building it locally or replacing it with German equipment, I'd suspect for a year or more) at which point Bomber Command will have a crack at her, given it's record at the time Bomber Command is unlikely to destroy the Yamato but is likely to cause sufficient damage to extend the repair period considrably.
If Yamato returns to sea she'll probably meet her destruction at the hands of newer RN and/or USN vessels (I suspect the yanks will be hurrying an Iowa or two to completion, and the poms doing likewise with Vanguard).
If she remains in port, eventually she'll suffer the same fate as Tripitz.
